If you notice stains on your ceiling, it could be for a number of reasons so don't narrow down the possible causes to any one without investigation. The stains could possibly be there because of a leak in the skylight. Or they could be there because of a leak in the plumbing if you have pipes passing through your roof. You may need to check the house plan to find that out. One way to find out if it's a leak in plumbing or a leak in the window is to observe the stains when it rains outside. If they're not wet and you don't see any drips, it's probably an internal problem.
